Spherus Magna
- Great Beings - Enigmatic creators, and former scientist-kings of Spherus Magna; responsible for the Shattering, as well as much of the Matoran Universe
- Mata Nui - Revered Great Spirit of the Matoran Universe, in reality the commanding intelligence of a giant mechanoid created by the Great Beings with the purpose of restoring their planet
- Element Lords - Territorial warlords, created by the Great Beings to run the planet in their place, but instead instigated the Core War
Matoran Universe
- Artakha - Mysterious and unseen ruler of an eponymous realm where good Matoran workers are sent; he recently discarded his mysterious aura in order to have a direct hand in influencing the universe after Makuta Teridax's takeover
- Karzahni - Twisted and manic ruler of a realm named after himself, where broken Matoran workers go to be fixed; his shoddy craftsmanship pushed him deeper into isolation and psychopathy, and he eventually tried to seize power in the Matoran Universe
- Barraki - A group of warlords who conquered most of the Matoran Universe; defeated by the Brotherhood of Makuta, and spirited away by the Order of Mata Nui to the Pit
- Piraka - Six Skakdi who defected from the Dark Hunters to try and obtain the Kanohi Ignika, repeatedly foiled by the Toa Inika
Toa
- Tahu - Powerful Toa of Fire, leader of the Toa Mata, transformed into a Toa Nuva by Energized Protodermis; later devolved by the Kanohi Ignika to wield the Golden Armor
- Takanuva - Prophesied Toa of Light, originally an Av-Matoran disguised as a Ta-Matoran on Metru Nui; known for his many escapades, including the discovery of his own nature and his defeat of Teridax
- Lhikan - Legendary Toa Mangai of Fire; gave his power, and eventually his life, to protect the next generation of Toa
- Jaller - Originally a courageous Ta-Matoran from Metru Nui, later became the Toa Inika and Toa Mahri of Fire
- Matoro - Member of the Toa Inika, and Toa Mahri of Ice; revealed to be the destined bearer of the Mask of Life, Matoro sacrificed himself to revive Mata Nui from death
- Lesovikk - Guilt-ridden former leader of the Toa Cordak, Lesovikk failed to prevent his team from being slaughtered by Zyglak; he subsequently led a vagabond lifestyle, solving world issues in attempts to atone for his guilt
- Norik - Leader of the legendary Toa Hagah; temporarily mutated into a Rahaga, but recently restored to his original form
- Helryx - The first Toa ever to have been created, and leader of the Order of Mata Nui, adamant and resolute in her duty to the greater good of the Matoran Universe
- Dume - Turaga of Metru Nui, stern and unwavering in his dedication to the citizens; formerly a Toa of Fire, responsible for Lhikan's transformation into a Toa
- Krakua - Toa of Sonics, and a new member of the Order of Mata Nui; known to be alive in the future, to deliver a cryptic message to Vakama of the past
- Vakama - Once a Ta-Matoran on Metru Nui, given a Toa Stone by Lhikan and thrust into the thick of Makuta Teridax's master plot; overcame self-doubt (and later a reckless overconfidence) to fulfill his destiny and save the Matoran of Metru Nui
- Jovan - Toa of Magnetism, leader of the Toa Team that first retrieved the Ignika during the Matoran Civil War; consequently became the Turaga of Voya Nui after achieving this destiny, but later perished during the Great Cataclysm
- Varian - Toa of Psionics, and a prior teammate of Norik; currently held in stasis containment by The Shadowed One
Matoran
- Chronicler's Company - A group of dedicated Matoran, led by Takua, who assisted the Toa Mata during their confrontation with Teridax
- Matoran Resistance - Six Matoran whose suspicion of the Piraka led them to create a rebel movement, and assisted to Toa Inika in liberating the island
- Vultraz - Former Ta-Matoran with a criminal disposition, and eventually embarked on a killing spree that endeared him to the Brotherhood of Makuta
- Mazeka - Former Matoran scholar, whose tragic encounters with Vultraz pushed him to accept membership in the Order of Mata Nui
- Av-Matoran - The first breed of Matoran, who are tied to the health of the universe at large; if destined, evolve into the mechanical Bohrok
- Shadow Matoran - An unnatural species of Matoran, made by draining their inner light
Brotherhood of Makuta
- Teridax - Member of the Makuta species, with grandiose dreams of leadership; forcefully seized the throne of the Brotherhood and corrupted the organization so that he could achieve his ultimate goal of taking over the Mata Nui Robot and beginning a universal conquest
- Miserix - Former leader of the Brotherhood, usurped by Teridax and secretly imprisoned after a death sentence; freed by the Order of Mata Nui, and assisted them with aspirations of enacting revenge on Teridax
- Antroz - Strike commander of Brotherhood forces, leader of the Karda Nui invasion
- Krika - Reserved member of the Brotherhood, nihilistically accepted Teridax's rule, but would occasionally work to undermine the plan; killed after sabotaging the efforts during the Karda Nui invasion
- Spiriah - Incompetent member of the Brotherhood, later went rogue after a disastrous experiment on the Skakdi species
- Icarax - Violent, combat-loving member of the Brotherhood; chafed under Teridax's rule, and constantly attempted to claim the throne
- Roodaka - Treacherous member of the Vortixx race, who played with the allegiance of the Brotherhood and their rivals, the Dark Hunters.
Order of Mata Nui
- Axonn - Guardian of the Ignika, and noble warrior of justice with a checkered past
- Brutaka - Another guardian of the Ignika, grew disillusioned after believing to have been abandoned by Mata Nui and threw his lot in with the villainous Piraka; later redeemed himself and rejoined the Order
- Botar - Unceasing enforcer of Mata Nui's will, responsible for bringing unpardonable criminals to the Pit; killed on a mission by Makuta Icarax
- Hydraxon - Jailer of the Pit, who died during the Great Cataclysm
Dark Hunters
- The Shadowed One - Dynamic and powerful leader of the Dark Hunters, bore a powerful grudge against the Brotherhood after they sacrificed two of his operatives, and declared war on them
- Nidhiki - A former Toa of Air and compatriot of Lhikan's, he was mutated by Roodaka and forced to stay with the Dark Hunters after betraying the Toa Mangai; later killed by Teridax after being hired to eliminate the Toa Mangai
- Lariska - Skilled female Dark Hunter, with a mechanical arm as the result of a punishment for failing a mission
- Sentrakh - Mute, unliving Dark Hunter trained as the Shadowed One's personal bodyguard
Glatorian
- Ackar - Veteran Glatorian, arena warrior, whose lack of confidence and age diminished his fighting spirit; meeting with Mata Nui rekindled his enthusiasm, and he led other Glatorian in the Skrall War
- Tarix - Glatorian with the most wins in the arena, and reputed as a fair fighter; originally designed the Glatorian Creed after the Core War, in order to prevent another war
- Gresh - Rookie Glatorian, considered a rising star in the profession, very excited about the profession
- Malum - Former Glatorian, exiled from his village for his brutality and attempted murder in the arena
- Certavus - Long deceased Glatorian, who was known as a very wise and very capable fighter
Agori
- Metus - Egotistical, persuasive Ice Tribe Agori, whose concern for self-safety led him to convince the Skrall to ally with the Bone Hunters; later transformed into a serpent for his traitorous actions, eventually transformed back into his humanoid form
- Berix - Water Tribe Agori, whose habit of collecting and repairing abandoned items gained him a reputation as a thief
- Sahmad - Former member of the Iron Tribe and one of the few survivors of the Dreaming Plague; rejected by the other tribes along with the other plague survivors due to fear of contamination, kindling his hatred of them; later became a slaver, often serving the Skrall
