- The arrival of the Morbuzakh and gradual disappearance of the Matoran. Powerful vines spread throughout the city, driving the Matoran closer to the center of the city.
- Nidhiki returns to Metru Nui, along with his partner Krekka.
- Lhikan grows suspicious of Dume, and decides to give Toa Stones to six Matoran. He at first decides to give them to the six Matoran who know the locations of the Great Disks. Teridax decides to manipulate this, by choosing Vakama, Nokama, Matau, Whenua, Onewa, and Nuju who, through Mata Nui's influence, he believes would not work well together, and would be easy to defeat.
- Lhikan retrieves six Toa Stones from the Toa Suva in the Great Temple, imbuing them with his Toa Power. He is ambushed by Nidhiki and Krekka, but escapes.
- Lhikan distributes the Toa Stones to the six Matoran.
- After delivering the last stone to Vakama, Lhikan is kidnapped by Nidhiki and Krekka.
- The six Matoran go to the Great Temple, get transformed into the Toa Metru, and though they do not know it, this transformation draws Toa energy from the captured Lhikan and turns him into a Turaga.
- A recording left by Toa Lhikan tells them to secure the "heart of Metru Nui," which Vakama mistakenly takes to mean Lhikan.
- Vakama receives a vision that only the six Great Disks can save Metru Nui, and only six Matoran know where they are: Nuhrii, Vhisola, Ahkmou, Tehutti, Orkahm, and Ehrye.
- Nokama reads Vhisola's diary at her home. After escaping some Vahki, she reaches the Ga-Matoran's school.
- In the lab, Nokama finds a tablet describing the Great Disks. She also discovers Vhisola's notes have been stolen. She heads back to Vhisola's home, where she finds copies of them, including the location of the Ga-Metru Great Disk.
- Nokama finds Vhisola trapped on a building and frees her.
- Vakama discovers Nuhrii had made a flawed mask but then tried to retrieve it, thinking it well made.
- Vakama saves a furnace from Morbuzakh vines by freezing them. He discovers that the mask Nurhii was searching could be in the Protodermis Reclamation Yard. Going there, he finds a note telling Nurhii to reach the author in Ta-Metru's outskirts.
- Vakama teleports two vines away which were menacing Nurhii. He frees and is then saved by the Matoran when a Morbuzakh vine attacks.
- Whenua manages to enter the Archives after having a discussion with the guard. He finds out that Tehutti, the Matoran he's been searching of, must have been lured into a trap, as the Nui-Jaga the Matoran wanted from a Ga-Matoran in exchange for a Great Disk is from Po-Metru.
- At the docks, Whenua finds out no Nui-Jaga was ever sent to the Archives. He then falls into a trap and lands in the maintenance tunnels.
- The Toa Metru of Earth unleashes a Muaka on a Rahkshi. Using the distraction, he saves Tehutti, who was there.
- Nuju talks to a chute station attendant and discovers that Ehrye, the Ko-Matoran, had taken a chute to a Knowledge Tower. Reaching it, he finds out Ehrye had asked lots of questions to the scholars and then taken a chute to the upper levels.
- Nuju sees Ehrye trapped on a cracked Tower and saves him, sealing the crack. He then finds proof Ehrye had an agreement with a Po-Matoran, Ahkmou.
- Matau escapes a sealed chute and reaches Orkahm's Ussal Pen. He there finds an the Matoran's diary, telling he is in Sector 3 of Le-Metru.
- Going to that location, Matau takes a marked chute which brings him to Orkahm's trap. The two escape from Morbuzakh vines.
- Onewa finds Ahkmou on a sculpture in Po-Metru. The Matoran denies everything and then runs away. Onewa discovers where he's headed and the two go to meet with the other Toa.
- The Toa Metru figure out Ahkmou, along with Nidhiki, of who they had found traces in all their missions, had trapped the Matoran.
- With the help of the Matoran, The six Toa Metru collect the Great Disks from their hiding places.
- The Toa Metru figure out that the Morbuzakh has a king root, which is located in the Great Furnace. The Toa and Matoran leave for Ta-Metru.
- Trying to avoid a Vahki squad, the Toa Metru hide in a forge which, unfortunately, has a ceiling covered in Morbuzakh seeds. The Toa Metru barely make it out.
- At the entrance to the Great Furnace, the Toa Metru discover young Morbuzakh vines, which aren't left unprotected. While the Toa defend themselves, Tehutti tells the other Matoran to unite, and they become the Matoran Nui, who helps the Toa Metru enter the Great Furnace.
- The Matoran Nui splits, and the six Matoran come into being again. Ahkmou runs off.
- The Toa Metru battle the Morbuzakh king root, and use the six Great Disks to destroy it.
- Thrilled from the victory, they head for the Coliseum, preparing to tell the Matoran. But Nuparu, an Onu-Matoran engineer, tells them that a Protodermis leak has developed that threatens the Archives.
- They go into the Archives and meet a mysterious shape-shifting Rahi called Krahka.
- The Toa manage to stop the leak and drive away the Rahi.
- The Toa Metru go to the Coliseum, and show Turaga Dume the Disks.
- Turaga "Dume" (actually Teridax) questions if the Toa Metru are really Toa.
- "Dume" puts the Toa Metru through a "test" which they do not pass.
- "Dume" labels the Toa Metru as impostors and accuse them for Toa Lhikan's disappearance.
- Whenua, Nuju, & Onewa get sucked by a tornado into a prison.
- Vakama, Nokama, & Matau escape to go on a rescue to find their jailed brothers & Toa Lhikan.
- Vakama, Nokama, and Matau leave their chute in Ga-Metru.
- A Vahki Bordakh uses its staff of loyalty on Nokama, who pushes Vakama off the side of a building in Le-Metru.
- Vakama discovers a special power of his disk launcher; when worn on his back, it can be used to fly! He uses this to save himself, then sends two shrink Kanoka at the Vahki who are waiting below.
- Nokama tries to subdue Matau but he knocks her over the side of the building, grabs her foot, and resolves to keep her hanging there until the Vahki power wears off.
- Matau accidentally drops her.
- Vakama catches Nokama, who is jolted back to herself again by the shock.
- They flee as more Vahki near.
- Matau enters a chute to draw the Vahki away from the others, but some Vahki Vorzakh ahead of him sabotage the chute.
- He is able to bring himself to a stop with his Toa tools, and the Vahki that are chasing him fly out of the broken part of the chute, caught unawares.
- Vakama, Nokama, and Matau flee to Le-Metru.
- Onewa, Nuju, and Whenua are being led to the Prison of the Dark Hunters, in Po-Metru. They quietly plan to run, but do not realize that Whenua has been hit with the power of the Vahki Rorzakh, turning him into an unknowing spy.
- The three run for hours, circling around, narrowly avoiding capture many times.
- They eventually find themselves in a dead end, and the door slams on their prison cell.
- The Vahki had been aware of their position the whole time, and had led them right to a trap in the Prison of the Dark Hunters.
- Nokama, Vakama, and Matau stow aboard a cargo airship bound out of Le-Metru figuring the Vahki will be watching the streets and chutes, not the airships.
- On the journey, they realize the Morbuzakh was merely a cover for something else, which Lhikan had suspected, but never had time to explain before the Dark Hunters captured him.
- Some previously-unnoticed Vahki Nuurakh ambush Vakama, Nokama and Matau aboard the airship.
- The Vahki are defeated.
- The Dark Hunters, which were nearby, fly up to the airship and fight the Toa Metru.
- Krekka is teleported out of the ship with a Kanoka, and Nidhiki pinned down under a broken support beam
- Using their abilities of flight, Matau and Vakama carry Nokama out of the airship, which is over Ta-Metru at the time
- Meanwhile, "Dume" is keeping tabs on the whole event; his bird Nivawk is spying on the Toa Metru - and the Dark Hunters - for him.
- Vakama receives a vision of a monstrous being fighting him (Teridax, though he doesn't know that at the time), and a massive hand crushing him. Then the vision changes to a scene of himself wrapped in webbing, where Nidhiki taunts him.
- Lhikan appears and warns him to listen to the message of the visions.
- Then Turaga Dume shows him a vision of himself and the others being mutated in the place with the webs.
- He snaps out of the vision in Ta-Metru .
- Tahtorak rises to the surface near Matau, Nokama, and Vakama, awakened before by the Toa's fight with Krahka.
- He demands to know the answer to a mysterious question, and he threatens to destroy Ta-Metru if it is not answered.
- The Toa Metru fight Tahtorak, eventually using weaken Kanoka to make the ground beneath him crumble and sending him back down into the Archives.
- Several Vahki Nuurakh, responding to the threat of Tahtorak and the presence of the Toa, are also destroyed in the fight.
- The three Toa take the chutes to Ko-Metru, fleeing more approaching Nuurakh.
- Back in the prison, Onewa and company meet a mysterious Turaga, who helps them discover their mask powers.
- Vakama and company get help from the Kikanalo in Po-Metru, thanks to Nokama, who used her mask of translation (for the first time) to interpret the wild horned beasts' language.
- Onewa and Company and the Turaga escape the prison they were placed in, thanks to Nuju discovering his mask power.
- Vakama and Company and the Kikanalo encounter lots of Vahki Zadakh at the Canyon of Unending Whispers.
- Matau discovers his mask power and uses it to confuse Nidhiki and Krekka.
- The six Toa reunite near the prison Onewa, Whenua and Nuju were in.
- The Toa realize that the Turaga is actually Lhikan.
- Lhikan tells them they are off track.
- Teridax, disguised as Turaga Dume tells all Matoran to report to the Coliseum.
- The Toa Metru and Lhikan arrive but are too late.
- Teridax takes off the Kiril he is wearing, revealing his Kraahkan, as well as his shrunken state.
- Teridax combines himself with Nivawk, Nidhiki, and Krekka, and drains the Coliseum of energy.
- This sudden drain causes a backfiring of electricity into the Vahki hives, either destroying the Vahki or changing their programming.
- Nokama finds that the Matoran are asleep inside Matoran Spheres, which was done by Teridax.
- The Toa find a Vahki Transport and store 6 Matoran Pods in it.
- Vakama makes the Vahi from the six Great Disks.
- They then escape, hoping to come back and save the rest.
- Vakama battles the master of shadows.
- Vakama uses the Vahi for the first time.
- Lhikan runs up to save Vakama from the Shadow Claw, mortally wounding himself in the process.
- Turaga Lhikan gives Vakama his noble mask of shielding, then dies after he telling Vakama that he is proud to have called him brother.
- Vakama discovers his mask power.
- Vakama goes back battling Teridax, hoping to avenge Lhikan.
- Teridax steals the Vahi and is about to put it on when Vakama knocks it loose with a Kanoka.
- The Vahi falls into the the sea around the Great Barrier.
- He succeeds by tricking Teridax to suck a giant boulder.
- The five other Toa come and unite their powers with Vakama's, trapping The Master of Shadows in a cage of solid Protodermis.
- The continue their escape, hoping to find a new island where the Matoran can live.
- The Toa Metru travel through the partially submerged tunnels.
- They encounter and battle many aquatic Rahi that attempt to destroy the transport; Ahkmou's sphere is knocked off.
- They are captured by Kralhi sent by Mavrah.
- Mavrah tells them to return to Metru Nui; they attempt to convince him that Metru Nui is destroyed and that Whenua is his former colleague; Mavrah disbelieves them. Vakama escapes using his mask.
- The Kralhi attempt to kill Vakama; the other Toa Metru disable the Kralhi and capture Mavrah.
- Mavrah calls the Rahi to fight; fifteen Vorzakh arrive and enter the fray. The battle escalates out of control and the Rahi turn on each other.
- Onewa nearly drowns before Whenua rescues him. Onewa forces Mavrah to realize that his dreams are selfish and worthless; Mavrah attempts to stop the fight, but is swept into the water.
- The Toa Metru escape the melee and return to the Lhikan, bypassing the battle and continuing to the surface.
- They find Mata Nui and return to save the sleeping Matoran (see their trip in BIONICLE Adventures 6: Maze of Shadows).
- The Visorak hordes, summoned by Teridax, invade Metru Nui.
- Six canisters fall from the sky, landing in the sea around Mata Nui.
All years are relative to the time of the Ignika saga.
