The Dark Time was a period during which the Brotherhood of Makuta pursued their dream of conquest, and, in the process, devastated many lands. The head of the Brotherhood, Makuta Teridax, was involved in perhaps the most important part of their plan, the island of Mata Nui, on which the Matoran of Metru Nui then lived. Initially, he was bound to keep his peace for one year due to a truce with Toa Vakama, but when the year passed, he came upon the island with full force, unleashing numerous swarms of Rahi to attack the villages. Wearing Infected Masks, the Rahi were made to do Teridax's bidding and injured many of the Matoran and their works. In infecting Kanohi, Teridax sent out his Kraata, which also corrupted many Matoran in the process.

After nearly a millenium of these attacks, a disguised Av-Matoran named Takua went on a quest to recover the six Toa Stones, which would summon aid for the Matoran: the Toa Mata. Takua braved many dangers, in addition to freeing the captured Turaga and healing the Vuata Maca Trees. After finding all of the Toa Stones, Takua took them to the Kini-Nui, where he summoned the Toa Mata. Energies blasted him onto the beaches of Ta-Wahi, and he awoke with amnesia. The summoning of the Toa Mata marked the end of the Dark Time.

A year prior to the Dark Time, Makuta Teridax and The Shadowed One engaged the conflict known as the Dark Hunter/Brotherhood of Makuta War, caused because of Teridax's unpunished killing of two Dark Hunters. Many battles between the Brotherhood of Makuta and Dark Hunters took during this period.

Nine hundred years prior to the Ignika saga, the Matoran of Voya Nui built a city on a new portion of land formed from the molten Protodermis of Mount Valmai. They christened this land Mahri Nui and many Matoran began to live on the land. In a tragedy one day, Mahri Nui fell off Voya Nui, mysteriously, sinking into the ground beneath the sea. The Matoran on Voya Nui who witnessed the event believed their friends to have long drowned and perished, but that was not the case.

When the land sank, it became wedged between two pieces of rock, deep below the ocean surface. When the land made impact, it release many bubbles of air, sustaining the Matoran long enough to harvest Airweed from the Fields of Air, containing the city in a pocket of air. Using Hydruka, native creatures, to harvest the air, the Matoran began to embrace their new ways, and began life anew.

Discontent with staying in the village of Ta-Koro, his heart was not in his work. Eventually, he was banished, and abandoned the village. Later, he learned from Jaller that Whenua, Turaga of Onu-Koro, had an assignment for him. Thusly, Takua traveled to the village, but, once there, he discovered that Whenua had been kidnapped, along with Whenua's Badge of Office, the Drill of Onua. Takua began exploring the caves in Onu-Wahi, and, found Whenua held captive by a Rahi. Freeing him, Takua also managed to find the Toa Stone of Earth and a crystal for Onu-Koro's Vuata Maca Tree. After escaping, Whenua told Takua that Rahi attacks had escalated, and that it was Takua's duty to check on the other villages. Participating in Ussal Races before he left, he traveled to Ga-Koro, hoping to further help the villages of Mata Nui.

After arriving in the village, Takua discovered that Turaga Nokama had also been kidnapped by Rahi. After taking part in a Ngalawa Boat Race, Takua traveled to a Makika toad lair, and found Nokama held captive by the beast. Defeating the Rahi, Takua rescued Nokama and found her Trident, as well as the Toa Stone of Water. Before leaving, Takua also healed the Vuata Maca Tree in the village. After finishing these tasks, Takua set off for the village of Po-Koro, located deep in the Motara Desert.

While crossing the Motara Desert, Takua took out the Drill of Onua that Whenua had lent him. Finding Onewa's Stone Hammer as well, Takua soon found Turaga Onewa captured in the middle of the desert, imprisoned in a cage. Freeing him, Takua managed to find the Toa Stone of Stone in the desert as well. As Takua prepared to leave the Koro, he participated in Kolhii, Po-Koro's chief sport. Skilled in the game, he was named a champion, after he healed the tree in the village. Needing to continue his quest, Takua left the hospitality of Po-Koro to travel to the village of Le-Koro, located deep in the Fau Swamp.

Journeying far south, Takua managed to find a grand tree in the dangerous swamp, in which Le-Koro was built. Unable to enter the village, due to its height, he knocked down a Le-Matoran from a bird, but, got entangled into a village contest. After completing the contest, Takua managed to get to the village, only to find that Matau had been whisked away by a Rahi Flyer. Determined, Takua navigated his way through the swamp and found the bird's nest. Harming the Rahi's young, Takua rescued Matau from the nest, and, for his deeds, was lent Matau's Kau Kau Staff. Continuing to explore the Wahi, Takua healed Le-Koro's tree, as well as recovering the Toa Stone of Air. Bidding farewell to the village, Takua traveled to the icy realm of Ko-Koro.

Arriving in the cold village of Ko-Koro, Takua found an Ice Pick belonging to Turaga Nuju and used to free the Turaga. Learning that the Toa Stone here had been taken by snow birds, he explored Ko-Wahi, searching for their nest. Finding it, Takua fought the Rahi, and succeeded in obtaining the Toa Stone. After healing the tree here, he returned to his home of Ta-Koro, with only one Toa Stone remaining to be found.

Upon returning to the village of fire, Vakama was unsure of Takua's tale of adventure, and decided to test if the Matoran was lying or not. Asking him to recover the Toa Stone of Fire, Takua obliged. Before leaving to recover the stone, Takua decided to compete in Ignalu Lava Surfing, the village's great sport. After surfing for quite a while, Takua learnt that Vakama had been taken by some Fire Mahi. Rescuing his Turaga, Vakama was impressed by Takua's actions, and believed his tales. Fearing, however, for the Toa Stone of fire, he asked Takua to find the Toa Stone; before he left, Vakama apologized for not beliving Takua's tales. Accepting the apology, Takua scaled the mighty Mangai Volcano, and found the final Toa Stone of Fire. Losing balance, Takua fell into the volcano, landing in a lava chamber. Finding only one escape, Takua surfed down a lava tube, and arrived at the Kini-Nui, where he was destined to use the Toa Stones.

Even the Turaga were doubtful of what the Toa Stones would do when they were placed at the temple, but, regardless, Takua placed them in their unique niches. Creating a huge burst of energy, Takua was flung high into the air. After landing from the arc, he crash landed onto the beaches of Ta-Wahi. His fall created a loss of memory for him, but, the actions were justified; by using the Toa Stones at the Kini-Nui, he had created a beacon for the Toa Canisters that carried the mighty Toa Mata. The Canisters, one by one, landed on the shores of the island, marking the end of the Dark Time.
