After revealing his total control of the Matoran Universe, Teridax sent armies of Rahkshi to various locations, including Metru Nui, Odina, and Daxia. These resulted in the destruction of the entire island of Daxia and the slaughtering of many Order of Mata Nui members. Teridax eliminated any surviving Makuta, and sank the remaining Brotherhood ships to prevent future rebellions. The Dark Hunters meanwhile relocated to Xia in response to the attack on their island. Finally the majority of the population in Metru Nui sought refuge in the Archives. Toa Nuva Gali disappeared briefly during this time but was later located by Kopaka and Lewa. The Turaga rediscovered the shapeshifting Rahi, Krahka, who once again agreed to ally with their resistance. Krahka and the Toa Nuva traveled to Stelt, where Trinuma informed the team of Daxia's destruction. Splitting up, Takanuva and Pohatu] searched the ruins of Destral, where they received a message from Tahu about the attack on Odina. More information came later from Gali in Metru Nui, concerning a Ta-Matoran escape party, whose fate was assumed to be regrettable. Takanuva soon located the machine that teleported Destral from place to place, and requested Toa Mahri Nuparu's aid. Tahu tasked Gali with researching the Great Beings in hope of finding a way to stop Teridax's new robotic form. He later left Onua to fortify the Archives and defend the inhabitants inside it.
A resistance team consisting of Tahu, Kopeke, Johmak, Krahka, Guardian, and Lariska retreated to Karzahni where they planned to meet Onua; the Toa Nuva of Earth having come in contact with a surviving group of members from the Order of Mata Nui. After Tahu's team discussed their tactics on reclaiming the universe, Guardian was killed after being swallowed up by the ground. A legion of Exo-Toa then surrounded the remaining team and Teridax spoke to them through one of the robots. Before a battle ensued, the ground opened up again underneath the Exo-Toa, and buried the machines. Onua revealed himself and reported that the Order members they were looking for had been overwhelmed by Rahkshi. He then suggested that they eliminate the last source of Energized Protodermis located on Daxia to stop the production of Rahkshi, to which the group agreed.
In the Southern Islands, Axonn was briefly trapped in a vision by Teridax, but he eventually broke free with his Kanohi Rode.
Lewa traveled to Artakha seeking help as a Rahkshi invasion began to seize the island. Arthaka instead teleported him to Tren Krom's Island, knowing that Lewa would find assistance there.
In Metru Nui, the Po-Matoran were set to work carving statues of Teridax. The seven Turaga were captured and replaced by "Turaga" Ahkmou, who had recently been appointed the title by the Makuta. The Toa Hagah continued to wander aimlessly under the delusion that Teridax had been defeated, regardless of Matoran pleas. The Visorak race was then recreated by Teridax.
The Ga-Matoran Macku had escaped her labor and discovered Toa Tuyet in the Archives. She sent a message to Hafu and Kapura to join her, and then brought them to Tuyet, who explained she could help. Hafu was skeptical as to how Tuyet could assist them, before she revealed that no one in the universe knew the Toa was alive and that she also had the Nui Stone in her possession.
As Makuta Teridax prepared to depart from Aqua Magna, he planned to crush all remaining rebellion attempts. A thought struck him to track down the Mask of Life and destroy Mata Nui trapped inside it. Meanwhile, he sensed the arrival of another Makuta in the universe.
On an uninhabited portion of the Southern Continent, the Order of Mata Nui member and Ko-Matoran Mazeka and an alternate Teridax found themselves crossing an area of dangerous plants that would strike them if they got close enough. Teridax used his powers to absorb all light around the plants, causing them to die. Suspicious, Mazeka asked how a being that wielded light could manipulate shadow to which his ally then easily explained. Continuing their journey, Mazeka and the alternate Teridax arrived at Ba-Koro, formerly home to Ba-Matoran. They pushed against the winds before making their way into the deserted village, finding themselves surrounded by Visorak corpses. The Teridax of the Matoran Universe spoke through the corpses, jeering that he could not be defeated by a weaker version of himself, and teleported three Shadow Takanuva to the alternate Teridax and Mazeka's location.
On Tren Krom's Island, the ancient entity sensed Lewa's presence, and decided to help with the rebellions by switching minds with Lewa and promptly walking out of his cave in the Toa's body. He contacted Artakha, and convinced him to teleport him to Metru Nui. He then joined Hafu, Kapura, and Tuyet in the Archives, already sensing Tuyet's hidden secrets. They went aboveground and took notice of both Toa Pouks and Bomonga. Being told of their recent behavior, Tren Krom detected the illusion the Toa Hagah were under and used his power to free them of the mental prison.
Inside the Core Processor, the captured Toa Helryx concluded that the Matoran were the answer to the health of the universe. If they chose not to maintain the robot, it would cease to function. She also recognized that if the Matoran failed to cooperate, Teridax would simply kill the workers one by one until they complied out of fear for their brothers' safety. In order to save other worlds from Teridax's rule and understanding the ultimate cost of her own world, the Order of Mata Nui leader decided to unleash a Nova Blast that would destroy the control mechanisms and trigger the destruction of the universe. Before she could act, Tren Krom, Tuyet, Kapura, and Hafu entered the room. Tren Krom saw Miserix's portrait, and dispelled the illusion, releasing the original Brotherhood of Makuta leader from his mental imprisonment. Helryx instructed Hafu and Kapura to resurface and tell the Matoran to make peace, while Tren Krom began to use the communications equipment to contact Mata Nui. The others moved in to question him as Axonn and Brutaka appeared in the room. While Axonn and Helryx began to argue, Tuyet eavesdropped on Tren Krom's message, and caught the words "Golden Armor" and "Ignika." The six warriors argued for a few moments before taking sides; Axonn, Helryx, and Miserix agreed to destroy the universe, and Tren Krom, Brutaka, and Tuyet vouched for its survival. During the battle which then erupted, Helryx found an opportunity to create a Nova Blast before her work was interrupted again by the arrival of Artakha. After a brief argument with Tren Krom, the ancient crafter forced him to vacate Lewa's body and allow the Toa of Air to regain his original form. Teridax arrived afterward and chose to intervene by promptly sending all of the room's occupants into the void of space where they watched their universe fly away towards the planet of Bara Magna. However, Teridax did not send Lewa with them, and when the Toa realized he was being left behind, he latched onto Brutaka and was sent into space with the others where he quickly created air bubbles for everyone except Miserix. As Artakha prepared to teleport them all to Teridax's destination, they were dragged through a portal created by Vezon. They arrived in a living jail cell where the half-Skakdi introduced them all to a Great Being cursed by the Ignika who informed them that they were on Bota Magna.
The five Toa Mahri arrived on the island of Zakaz. Their mission was to investigate if the other Skakdi warlords would follow Nektann and join forces with Teridax. The Order of Mata Nui had also reported the five mutated Piraka that were formerly being held at Daxia had gone missing and were rumored to be on the island of Zakaz. The Toa eventually managed to penetrate the fortress's defenses and reach a cavern where an army of Skakdi made plans to take over the universe. Nuparu revealed to the other Toa that there was something massive underneath the cavern and a few moments later a giant tank of Energized Protodermis rose up from out of the ground. The Skakdi then proceeded to haul three prisoners - a Vortixx, a Zyglak, and a worker from Stelt - and throw them into the tank. The Mahri speculated that fusing the beings together with the Energized Protodermis was probably an idea Teridax must have planted into the army's minds. Suddenly, Hahli spotted a group of Skakdi carrying over the five sea snakes that were once the Piraka. The Skakdi then threw all eight beings into the silver liquid. Unbeknownst to the Skakdi, a greenish cloud hovered over the tank for a moment and dove in. The Toa and Skakdi watched as the Energized Protodermis transformed and fused those inside the tank, then a monstrous being emerged. The new lifeform then told the Skakdi to feed it in return for a gift. As the Skakdi were distracted, the Toa Mahri began to make their move but suddenly stopped, put down their weapons, and rose to follow the Skakdi.
In the realm of Karzahni, the Barraki warlords Pridak, Kalmah, and Mantax had assembled their armies to march on the island of Metru Nui against Teridax once the The Shadowed One had unleashed the virus on the Makuta. When nothing happened, Pridak grew impatient and decided to lead his armies to Metru Nui anyways.
Onua and Tahu attempted to trap a group of Rahkshi who retreated at the last moment, much to the confusion of the two Toa. An Order of Mata Nui member then arrived and informed them that all of the Rahkshi were being summoned to the Southern Islands for unknown reasons. Knowing the southern areas were worthless, Tahu assumed Teridax was planning something unique. The Toa of Fire then ordered the agent to gather any surviving Toa and lead them towards the Southern Islands where they could ambush and strike the legions.
When Teridax landed on Bara Magna in his robotic form, he was met by Mata Nui who now inhabited the Prototype Robot. Teridax challenged Mata Nui, and a battle broke out between the two. Mata Nui blasted Teridax, which caused massive earthquakes and tremors all throughout the Matoran Universe. In the Southern Islands, the Rahkshi and Skakdi congregated there were affected by the quakes and broke formation. They quickly regrouped however, all the while being observed by Tahu and Takanuva. The Toa then followed as the enemies continued to travel south.
On the surface of Bara Magna, the Glatorian began to attack Teridax's robot form, concentrating their fire of explosive Thornax on the feet of the mechanoid. This had no effect, and the Glatorian Gresh moved in closer to search for an entrance to the Matoran Universe, planning to enter with the other Glatorian and destroy the robot from the inside. Gresh found an entrance at the base of one of Teridax's feet and prepared to blast it open, but before he could, an army of Rahkshi and Skakdi emerged from the hatch and began to attack the Glatorian warriors. Followed by the forces of Teridax were Tahu and Takanuva, who were greeted by Gresh with a tornado blast. However, the Glatorian and the Toa soon realized that they were on the same side and decided to join forces against the Skakdi and Rahkshi. They were then followed by a group of warriors who also came to fight the Makuta's minions.
Tahu, having exited the Matoran Universe and been reverted back to his Toa Mata form by the Ignika, was given the mission of donning the Golden Armor and destroying Teridax's forces on Bara Magna. Sensing the power of the Golden Armor, Teridax blasted it, scattering the pieces across the planet.
During the battle between Teridax and Mata Nui, Mata Nui struck Teridax with a bolt of pure energy in the same area as before, causing damage to the Great Spirit robot. A molten protodermis pipeline had been severed within the robot, causing failures to the its systems. Visorak spiders were dispatched to contain the damage.
Teridax then summoned a burst of gravitic energy, intending to use it to destroy Bara Magna. However, Mata Nui managed to redirect the blast, which struck Bota Magna and Aqua Magna, drawing the moons towards the planet. Meanwhile Tahu, who had recovered the pieces of the Golden Armor, used it to obliterate the Kraata inside the Rahkshi defeating them all, which shocked and weakened Teridax. With a final shove from Mata Nui, Teridax was pushed into the oncoming path of a fragment of Aqua Magna, which struck his head, impacting the Core Processor. The damage to his systems ultimately killed Teridax, felling the tyrant. The Matoran Universe robot collapsed to the ground and many of its inhabitants exited onto the newly reformed planet of Spherus Magna, which was then restored with life by the power of the Prototype Robot and the Kanohi Ignika.
