Mata Nui had struggled to locate an entrance to the Great Beings' main fortress and voiced his frustrations aloud before hearing a recorded voice that asked him three riddles. Assuming he would need to respond to these questions to continue, Mata Nui pondered the answer. After a few hours of reflection, he used the Three Virtues as replies to the recording and a section of the wall unfolded to reveal an entrance. Despite Click's protests, Mata Nui entered.

At the Mega-Village, things had been progressing fine. However, Mata Nui had departed for the Black Spike Mountains some time ago. Kiina and Ackar decided to find Mata Nui against his wishes. Gresh also found a better armor set in the Wastelands that he replaced his old armor with.

Journeying down the stairway that led inside, Mata Nui came upon a chamber filled with lava and spotted Tarduk dangling above in chains. He quickly saved the Agori before the room's temperature began to increase and the walls started to melt. Under Tarduk's urging, the two escaped the tower as a volcano arose in its place. Knowing firsthand about these fake landscape creations, Mata Nui burrowed into the rock until he uncovered a hatch which led him inside once more. Mata Nui then ordered Tarduk to stay outside before going in.

Mata Nui and Tarduk locate the Power Source

Accessing a computer stationed within the mechanized volcano, which began flashing pictures of information, Mata Nui was able to recollect his mission assigned for him by the Great Beings. His objective had been to study other cultures and civilizations throughout the galaxy and understand the reason for war and how to prevent it from arising on Spherus Magna again. Completing his mission, Mata Nui had flown past Aqua Magna when the Great Cataclysm struck and fell towards the planet, the impact being the cause of his damaged memory. In order to reform Spherus Magna, the use of a second robot was needed that the Great Beings ended up not creating. Disheartened, with no way of facing Teridax, Mata Nui related his story to Tarduk. The Agori theorized that if the Great Beings planned to create a second robot, then the power source for it should still be in the maze. They then found a Power Source meant for the Prototype Robot.

Mata Nui and Tarduk returned to the Mega-Village with the retrieved Power Source in order for Mata Nui to use and possess the ancient robot that was functioning as the Mega-Village. However, Raanu continuously denied the request for Mata Nui to use the robot in order to stop Teridax, not able to trust him with that amount of power. That night, Gresh showed disapproval of Mata Nui's plan before his friend demonstrated his sincerity. Raanu sought out Mata Nui later that night, and reluctantly allowed him to use the village. Raanu realized Mata Nui was probably the robot he saw the Great Beings creating prior to The Shattering. However, he warned him about betraying them.

After bidding his friends farewell, his spirit left his body and traveled into the robot. With his new body, Mata Nui began pulling the fragments of Aqua Magna and Bota Magna closer to Bara Magna. Shortly afterwards, Teridax, in control of the larger, more powerful robotic body of the Matoran Universe, landed and began talking to Mata Nui. Teridax vaporized a peak in the Black Spike Mountains, killing several Skrall. The Makuta raised the mountain above the cave where the Agori and Glatorian were hiding with his gravity powers. Mata Nui managed to destroy the mountain, but was attacked by Teridax after refusing to join forces with him.

Mata Nui was already starting to lose as Teridax's body had considerably more power than his unstable prototype. The Glatorian and Agori attempted to assist Mata Nui by firing Thornax at a single spot, but were blasted by Teridax. Gresh, trying to find a way inside the Matoran Universe, was attacked by an army of Rahkshi of Heat Vision that burst onto Bara Magna after the hatch inside was opened. The Rahkshi then engaged the other Glatorian, while Gresh noticed Takanuva emerging from the opening. Takanuva altered his armor color to appear to be a Toa of Ice. Gresh attacked Takanuva, which angered the Toa of Light and caused him to fight back. Meanwhile, Teridax briefly overpowered Mata Nui, and claimed the planet as his.

At that time, Sahmad was traveling through the Wastelands, and came across Telluris and the Skopio XV-1, sabotaged by Kiina. As Telluris could not fix the machine, Sahmad offered to take him north to find the right parts to do so. On the way they encountered Metus, who revealed that he could not dream. Realizing the affliction that decimated the Iron Tribe was starting once more, Sahmad ordered Metus to retrace his path to discover when he was infected.

Nektann led his Skakdi army onto the battlefield, and several Rahkshi with powers other than Heat Vision emerged as well. They began to join the fight, but Kiina and Ackar defeated a Rahkshi of Heat Vision, realizing Kraata controlled the Rahkshi. Stronius was leading a band of Skrall when he saw the battle. Angry at being denied revenge for their earlier defeat Stronius led the Skrall army into combat.

Tahu stumbled out of the Matoran Universe and met the Mask of Life, which purposely devolved him into his Toa Mata form. The Ignika then explained that he would need to don the Golden Armor in order to stop Teridax, which it began to make. Takanuva found Tahu and questioned his appearance as the mask finished its creation. Teridax noticed this event and fired a beam of energy down towards the two Toa, scattering the pieces across Bara Magna. They survived and separated to retrieve the weapon. Gresh learned that the Toa were allies, and rejoined the battle. Several other Toa emerged from the hatch with the Toa Nuva.

Gresh, who joined the two Toa's search, discovered a piece of the Golden Armor, and another possessed by a group of Skrall, which he defeated by using his elemental powers. Takanuva also located a portion of the armor with two Rahkshi of Heat Vision, and tried overpowering their heat vision with Light from his Twin Light Staffs. When that failed, he created a holographic Takanuva to confuse the Rahkshi into using heat vision to attack each other.

Meanwhile, the two robots continued to duel in the sky as Teridax commented that Gali and Pohatu had devastated a large sum of Skakdi in the Matoran Universe. Mata Nui declared that the Matoran would never submit to Teridax, which drove Teridax to crush Bara Magna, using his energies over Gravity. Mata Nui retaliated at his enemy and redirected the blast towards the two moons of Aqua and Bota Magna, causing them to complete their decent towards the planet. Mata Nui continually struck Teridax back towards a falling fragment of Aqua Magna.

Tahu and Nektann fought for the Golden Armor's shield and discussed the differences between their two species. Tahu gained the upper hand and became victorious, knocking Nektann out. Rejoining Gresh and Takanuva, the Toa of Fire acquired the six total pieces of the armor and unleashed it against the Rahkshi hordes with a brilliant energy blast. Their Kraata were destroyed, and now, with the Rahkshi gone, the Glatorian and Toa had an edge. The Skakdi and Skrall either surrendered or fled into the dunes.

Teridax felt the deaths of his Rahkshi and stumbled at its effects. Mata Nui pushed the Makuta back once more and Teridax was struck in the head by the fragment. The blow fatally injured him, and he died. Mata Nui reflected on his lost brother as the inhabitants migrated out of the Matoran Universe, and then used his fading energies to restore the flora in Bara Magna. His body then crumbled toward the ground and evaporated into dust.

The people of both worlds gathered around the Ignika and Mata Nui revealed himself, requesting they rebuild Spherus Magna and locate the Great Beings to tell them he had completed his destiny. His spirit then purposefully became dormant inside the mask and everyone began to work on their new home. Takanuva then changed his armor color back to gold.
